Australia were bowled out for 254 in 49.3 overs, with Zed Hollick making 87 and Neel Patel scoring 51.
Mohit Ulva and Manal Chauhan took three wickets each for India, while Kavya Patel and Aryan Savsani claimed one apiece.
India won the three-match series 3-0 and will next play Australia in two four-day Youth Tests.
